Well actually console joystick or controls don't have an up or down, it has a forward or back.
Pushing the stick forward on a helicopter doesn't make it go down, it pitches down with the purpose being to move the craft straight forward, stick back goes back, stick left goes leftwards and so forth. The collective which is another stick that you actually pull up is what makes the aircraft go upwards (that or you increase the rotation by rotating the wrist on the collective stick), to change heading you use the pedals.
In an airplane however it is a bit different (but not that much different), if it has a joystick and if push the joystick forward the aircraft will pitch down with the purpose being to move the plane down, if you push the stick leftward it will rotate the aircraft leftward but in this case the purpose is to change heading, the pedals are only there to control the rudder used to compensate for crosswinds and the adverse yaw. Basically the attitude of the craft tends to mirror the motion of the controls, the direction the joystick rotates is the direction the aircraft rotates, but then you have to translate that change in attitude in terms of the actual motion that the aircraft will have.
So in other words, games are very different from real life.
