Hell "Knights of Cydonia" by Muse even has a line about God in it.

I even found a song I didn't know I had, "Do the Evolution" by Pearl Jam?

edit- I just found another one, "God is a Lie" by Wednesday 13 or by the same band "The Devil Made Me Do it."

Calvary Scars (note that this is the remix) by Deerhunter seems to be about Jesus.
3rd Planet by Modest Mouse fits into this.
Disciple by Slayer is about christians in general and how god hates us.
Infected by Bad Religion. That list could go on for a long time :p

My favorite group for the past few years has been Boards Of Canada. No real need for lyrics for me. The songs usually give me that euphoric/hurt feeling of nostalgia that gets my heart soaring and makes me happy to be alive enjoying the short life I may have. Anything with vibraphones or old analog synthesizers is alright in my book. Here's a few choice tracks.

for me Music is the Opposite of Reason, its only purpose is to willingly provoke Emotions (which I want to have at the Moment because I,´m in the Mood for them)
for that Reason my most liked Genres of Music are:
-Movie Themes
-Propaganda Music(you can say what you want about the former Empire of Evil but they surely knew how to pull the Stings on that Subject)
-NuMetal(with most of its different Types of Mood)
-Folklore(and its Mixtures with modern Music)
-Eisregen(I,´m generally not so much into Metal but they are a rare Exception so I name them)

These people sound more like poets than rappers..Great use of literary devices and rhetoric. Scientific and philosophical allusions and metaphors. ;)
