It might not be the best of all time, but it is the one that stood out from all the video games I've played lately:

discuss!

In case you are asking for our opinions I stand for this

The shrink-ray in Duke Nukem. Stepping on tiny versions of your enemies like godzilla never gets old.

Either that or using terraformers in Sid Meier's Alpha Centauri to sink/deny rain to/plant fungus at your enemy's bases.

Painkiller had the best weapons out of any game, ignoring the fact that they had a gun that shot stakes which could pin the enemy's to a wall it has a gun which shoots shurikans and lightning, I mean really it doesn't get much cooler then that

oh yeah forgot about that, the pinner thing was awesome. especially that level when you go into some haunted house or something, where there are little guys crawling on the ceiling, you could pin them right up.

I've thought about shrinker too but It gets boring after a while, for me at least.

rachet and clank the groovatron!

I forgot about ratchet and clank... so full of win.

Just checked it out on youtube. The groovitron is indeed an awesome weapon.

gravity and portal gun also go without saying. Are there any mods that allow you to use gravity gun, portal gun or gravity hammer in other games?

I can't decide between four weapons:

Gravity Gun from Half-Life 2 (Throws anything you can point it at - smash enemies brains out on the wall)
http://en.wikipedia.org/wiki/Gravity_gun

Aperture Science Handheld Portal Device from Portal (Make Portals. Fuck with Newtonian Physics and reality as we know it in a controlled setting)
http://en.wikipedia.org/wiki/Portal_gun#Gameplay (1st Paragraph)

Dual Hidden Blades from Assassin's Creed II (Any quiet and epic situation - the Twin Blades are the win)
http://en.wikipedia.org/wiki/Assassin%27s_Creed_II#Gameplay (2nd Paragraph)

And how can I forget the Ripper from Unreal Tournament?! (Fires spinning saws that bounce around in a Physics-oriented state using momentum, cleaving your opponent(s) into jibbed pieces)

xD

I always Kinda had a thing for the University of Planet, but the Hive was a lot of fun too. Get the Planetary transit system and build hundreds of colony pods and win borg style!

Need I say more?
Seconded, the feeling of sawing ticker after ticker in half, with blood all over the screen, I think I loved those bits the most of both the games.

I guess saying G3 or HK 416 just ain't gonna cut it, since their both real (but damn, actually trying them makes them THAT much cooler)
But compared to some of the fictional weapons, well, they just don't cut it.

SO!
MANY good point through the thread, and like most, I can't decide. So here's a list of the top in some random order:

Lancer, Gears of War (you get a fucking chainsaw bayonet on a good rifle, watch out drones)
Gravity Gun, Half life (woo fuck with physics while killing zombies with paintcans and sawblades)
Portal Gun, Portal (woo fuck with physics more)
Line Gun, Dead Space (Bigass line of raw cutting power plus some timed mines)
Grinder, Dead Space (Either fire spinning sawblades or hold a spinnnig sawblade at x meters to cut enemies)
Any other chainsaw or grinder like weapon
USNC Sniper rifle, Halo (a muzzle velocity that leaves a smoke trail, plus the looks, think it's based on some south african rifle or something)
USNC Warthog, Halo (Best vehicle EVER! plus that machine gun at the top)
Brute Chopper, Halo (brooom, CRASH! Love this one too)

Ah hell.
G3, plain and simple rifle, recoil driven POWER, firing this you KNOW you put some serious hurt downrange (7.62x51mm)
MG3, just holy FUCK! higher muzzle velocity than the G3, and that rate of fire, DAMN! (7.62x51mm)
HK 416, smart as hell, fixing the biggest problem with the M4, namely the shoddy gas system, plus some other things, easy to handle. (5.56x45mm)

Plus a lot of weapons I haven't tried, but that's another discussion, and these three can all be found in battlefield bad company 2 (although with some unfair balancing towards their performance, but fair balancing game vice) plus some other games to I'm sure. The G3 for sure can be found in CoD4.

i forget the name of the game (i think it was on pc), but it had a weapon called ''the shark launcher'', you basically shoot out a shark that swims underground (not water) and then rises out of the ground and eats the selected enemy
i'll edit this post with a video if i find one
